  • Afipia dichlorophenoxyacetatis sp. nov., isolated from field soil in Japan, degrades 2,4-dichlorophenoxyacetic acid
    Hiroyuki Sawada; Yoriko Sakai; Yusuke Takashima; Ken Naito; Mitsuo Horita; Mamoru Satou, Bacterial strains, designated DD3T and DDX28, were isolated from field soil in Japan. The strains had the ability to use 2,4-dichlorophenoxyacetic acid as the sole carbon source. They were Gram-reaction-negative, oxidase-positive, weakly catalase-positive, aerobic and non-spore-forming. Their cells were rod-shaped and often lacked flagella, but some exhibited motility due to the presence of one or two polar flagella. The genomic DNA G+C content was 58.8 mol%, and the major cellular fatty acids (>10% of the total fatty acids) were summed feature 8 (C18 : 1  ω7c and/or C18 : 1  ω6c), C18 : 0 and C17 : 0 cyclo. Phylogenetic analyses based on gyrB gene sequences and phylogenomic analysis using whole-genome sequences confirmed that the strains belong to the genus Afipia; however, their phylogenetic position did not match that of any known species of this genus. Comparative studies of the average nucleotide identity and digital DNA–DNA hybridization with closely related species revealed values lower than the thresholds used for prokaryotic species delineation (95–96 and 70%, respectively), with the highest values observed for Afipia broomeae ATCC 49717T (79.92 and 21.5%, respectively). Phenotypic characteristics, cellular fatty acid composition and specific metabolic processes and biosynthetic gene clusters could differentiate the strains from their closest relatives. Our phenotypic, chemotaxonomic and genotypic data indicate that DD3T/DDX28 constitute a novel Afipia species, for which we propose the name Afipia dichlorophenoxyacetatis sp. nov., with DD3T (MAFF 311804T=ICMP 25015T) as the type strain., Microbiology Society

  • Acidovorax sacchari sp. nov., a pathogen causing red stripe of sugarcane in Japan
    Hiroyuki Sawada; Hirosuke Shinohara; Yusuke Takashima; Ken Naito; Mamoru Satou, Phytopathogenic bacteria (MAFF 311311T and MAFF 311313) were isolated from sugarcane plants exhibiting leaf stripe symptoms associated with red stripe disease in Okinawa Prefecture, Japan. The strains were Gram-reaction-negative, aerobic, motile with one polar flagellum, rod-shaped and non-spore-forming. The genomic DNA G+C content was 69.0 mol%, and the major cellular fatty acids (>10 % of the total fatty acids) included summed feature 3 (C16 : 1  ω7c and/or C16 : 1  ω6c), C16 : 0 and summed feature 8 (C18 : 1  ω7c and/or C18 : 1  ω6c). Phylogenomic analyses using whole-genome sequences consistently placed these strains within the genus Acidovorax. However, their phylogenetic positions did not correspond to any known species within this genus. Comparative analyses, including average nucleotide identity and digital DNA–DNA hybridization with closely related species, yielded values below the thresholds for prokaryotic species delineation (95–96 and 70 %, respectively), with the highest values observed for Acidovorax oryzae ATCC 19882T (93.98 and 54.3 %, respectively). Phenotypic characteristics, cellular fatty acid composition and a repertoire of secretion systems and their effectors can differentiate these strains from their closest relatives. The phenotypic, chemotaxonomic and genotypic data obtained in this study indicate that MAFF 311311T and MAFF 311313 constitute a novel species within the genus Acidovorax, for which we propose the name Acidovorax sacchari sp. nov., with MAFF 311311T (=ICMP 25276T) designated as the type strain., Microbiology Society

  • Detection and isolation of a new member of Burkholderiaceae-related endofungal bacteria from Saksenaea boninensis sp. nov., a new thermotolerant fungus in Mucorales

    Thermotolerance in Mucorales (Mucoromycotina) is one of the factors to be opportunistic pathogens, causing mucormycosis. Among thermotolerant mucoralean fungi, Burkholderiaceae-related endobacteria (BRE) are rarely found and the known range of hosts is limited to Rhizopus spp. The phylogenetic divergence of BRE has recently expanded in other fungal groups such as Mortierellaceae spp. (Mortierellomycotina); however, it remains unexplored in Mucorales. Here, we found a thermotolerant mucoralean fungus obtained from a litter sample collected from Haha-jima Island in the Ogasawara (Bonin) Islands, Japan. The fungus was morphologically, phylogenetically, and physiologically characterized and proposed as a new species, Saksenaea boninensis sp. nov. Besides the fungal taxonomy, we also found the presence of BRE in isolates of this species by diagnostic PCR amplification of the 16S rRNA gene from mycelia, fluorescence microscopic observations, and isolation of the bacterium in pure culture. Phylogenetic analysis of the 16S rRNA gene of BRE revealed that it is distinct from all known BRE. The discovery of a culturable BRE lineage in the genus Saksenaea will add new insight into the evolutional origin of mucoralean fungus-BRE associations and emphasize the need to pay more attention to endofungal bacteria potentially associated with isolates of thermotolerant mucoralean fungi causing mucormycosis., Springer Science and Business Media LLC

  • The Enigmatic Snow Microorganism, Chionaster nivalis, Is Closely Related to Bartheletia paradoxa (Agaricomycotina, Basidiomycota)

However, the taxonomic position of this species above the genus level remains unclear. We herein conducted molecular analyses of C. nivalis using the ribosomal RNA operon sequences obtained from more than 200 cells of this species isolated from a field-collected material. Our molecular phylogenetic analyses revealed that C. nivalis is a sister to Bartheletia paradoxa, which is an orphan basal lineage of Agaricomycotina.   • Do the endofungal bacteria control the nature of fungal endophytes?

  • First report on fungal symbionts of Lycopodiaceae root from Mount Gede Pangrango National Park Indonesia
    Yusuke Takashima; Kazuhiko Narisawa; Iman Hidayat; Gayuh Rahayu, Association of arbuscular mycorrhizal fungi (AMF) with plant roots is often stated as critical to the successful establishment and diversification of terrestial plants. Information on AMF associations with Lycopodiaceae, ancient lineages of terrestrial plants, contributes to the understanding of terrestrial colonization of plants. While diversity of AMF and other fungal endophytes of some agricultural plants in Indonesia is extensively studied, terresterial Lycopodiaceae are not well documented. In this study, colonization status of AMF and root endophytic fungi (REF) in sporophytes of terresterial Lycopodiaceae (Huperzia selago, H. serrata and Lycopodium clavatum) inhabiting Mt. Pangrango at different altitudes were investigated on the basis of root microscopic observations and culture-dependent methods, respectively. As results, AMF colonization was observed in H. selago collected from near summit (NS, 2998 m asl) and H. serrata collected from Kandang Badak (KB, 2440 m asl) and Cibereum Water Fall (CF, 1728 m asl), but not in L. clavatum from Mount Pangrango Summit (PS, 3019 m asl). These results indicate that the colonization rate of AMF is affected by differences in altitude. REF isolates consisting of seven genera including Cadophora, Cladophialophora, Cryptosporiopsis, Leohumicola, Leptodontidium, Phialocephala, Pseudoclathrosphaerina (putatively similar to Meliniomyces), and ecologically uncertain Helotiales were obtained. These isolates contained putative dark septate endophytes (DSE) and ericoid mycorrhiza and were more diverse around sub-alpine areas (NS, KB and PS sites) than in motane areas (CF site).
